Why are some molecules neutral?

Because they are stable that way...
Explanation:
I suppose all molecules in the universe would want to be electrically neutral due to them establishing an electrical equilibrium around them.
This happens when the molecule/atom has an equal number of protons and electrons, because the two particles have opposite charges of each other.
Beware though, as neutral molecules can still lose or gain electrons during reactions, which are known as redox reactions.
